Stern Water

On my C-26, I have an issue when it rains. Water sits in the stern in both the motor mount, and the section just forward of it.

The motor mount has two holes drilled through about 2 inches up from the lowest point, so about 2 inches of water stays in that section. It does drain slowly out, since the mount against the stern is not water tight,

Also the section at the lowest part of the battery/gas tank compartment holds water because the two 3" drain holes are about 3/4" up.

So, does any one else have this issue? I was thinking that I had two options to fix it:
1) More work method - fiberglass some filler to take up the space.
2) easy method - drill some small holes to allow drainage. (I was thinking a single hole through the bottom of the motor mount, and a hole between the two compartments.)

Any suggestions, advantages/disadvantages of my possible solutions?

Mine already has the one small hole in the motor mount area. It gets clogged constantly because it is small.

How small is "small"? I just cleaned a bunch of gunk out of the motor mount, so I can understand that it would clog easily.

Maybe I should make it 1/2" hole, or two.

On a similar note, my 76 22'er has a small, maybe 1/4 hole in the toe rail near the stern on port and starboard sides. This allows for water to drain off from the deck. I did not know they existed until A few days ago when I pressure washed her. Guess I blew all the crap out and suddenly things were draining!
